MAME 0.216

MAME 0.216

With the end of November in sight, it’s time to check out MAME 0.216! We’ve addressed the reported issues with last month’s bgfx update, and made a whole lot of little improvements to MAME’s internal user interface. In particular, setting up controls should be easier, and several issues affecting macOS users with non-English number format settings have been fixed. Some of the issues caused bad settings to be written to INI files. If you still don’t see the filter list panel on the system selection menu, try removing the ui.ini file.
This month, we’re able to present two unreleased 1970s prototypes from Italian developer Model Racing: their internal code names are Cane and Orbite. With the assistance of former Model Racing employees, the source code was extracted from the original disks. These games are incomplete, but they provide a unique look into early CPU-based arcade development. Game & Watch titles continue to be emulated, with the addition of Mario The Juggler, and the panorama screen Mickey Mouse and Donkey Kong Circus games in this release.
This release brings GameKing emulation to MAME. The system-on-a-chip used in this low-cost, low-resolution hand-held console from the early 2000s has been identified and emulated. Games for the colour-screen GameKing III are also playable. Acorn BBC Micro emulation has been re-worked to support internal expansion boards, and a number of additional peripherals are now available. ZX Spectrum emulation has been enhanced with better open bus read behaviour and support for two Miles Gordon Technology peripherals.
Of course, these are just the highlights. You can get the source and Windows binary packages from the download page.

[Biology] Will a fruifly by any other name still smell as sweet?

Seeing the post about worms reminded me of some other biology drama from a decade back...the controversy over the name of the common fruit fly.
You may have heard of this fruitfly if you have paid any attention to biology....Drosophilia melanogaster. Along with C. elegans, lab mice, and zebrafish, it's one of the big "model organisms" in biology...a well understood species of animal (or plant or whatever) that's easy to keep in the lab, easy to research on, and very widely used to study all sorts of biological and biochemical stuff. There is a ton of research done on D. melanogaster. Google scholar pulls up about 600k results (C. elegans gets 900k results so they win that one).
But what if Drosophilia melanogaster isn't really Drosophilia melanogaster at all...what if it's actually Sophophora melanogaster?
That's what the ICZN decided 10 years ago. The ICZN is the group which is in charge of the scientific names of animals. They have some pretty strict rules (arguably necessary given the mess that is naming animals) and as you might expect for people involved in what is by definition a very orderly and rules oriented topic, they tend to be...orderly and rules oriented.
The key rule here is that the first species described in a genus is always the type specimen. Ok, bear with me while I explain this. A genus is a group of closely related species. But sometimes you realize that all the species in your genus aren't actually related to each other and need to make two genera. Which genera keeps the original name, and which gets a new name? The one with the type species keeps the original name, the other gets the new name.
This brings us to Drosophilia. Now everyone agrees that the genus Drosophilia needs to be split up, it contains like 2000 species, which is just absurdly large. It's what's called a 'wastebasket taxa' where generic fruitflies would get placed because researchers didn't have a better place for them. D. melanogaster is the most famous species by far, but it wasn't the first species described. That was D. funebris, described 7 years earlier in 1823. By the rules, this means the part of the genus containing D funebris keeps the name Drosophilia, and D. melanogaster and kin get booted into their own genus.
So what's the problem? D. melanogaster has been a major target of research by all sorts of biologists who study genetics and cells and development and they have all been calling it D. melanogaster in their research papers for decades. They don't care about some obscure naming convention, they just want their animal that they've been researching for decades to keep the same name and keep research and references easy and convenient. They petitioned the ICZN to make drosophilia melanogaster the type species and avoid the problem. I mean who cares if it was discovered 7 years later, that's going to effect the naming conventions in a few dozen fly classification papers instead of the naming convention in half a million genetics and development, etc, papers. The ICZN, in 2010, ruled that the rules are the rules and who cares if it inconveniences you, get over it.
Now unfortunately this was back in the old days of twitter when the few people using it mostly posted about what they were eating and nobody really got into flame wars, so the tweets on the topic I could find lacked anybody replying to them.
Instead the action was mostly on blogs, comment threads, and listserves:
Back in 2008 when the request to make Drosophilia the type organism was first submitted, a prescient commenter said:
First they went after Prince, I did not stand up because I was not a singer.
Then they went after Pluto, I did not stand up because I was not an astronomer.
Then they went after Drosophila...
Here's an article about the topic with a wonderful title
In Which, Despite Not Being The Crowd Favourite, Drosophila funebris Holds D. melanogaster Down and Kicks It Repeatedly in the Teeth
Some commenters were worried about database compatibility
Y2K came and went with a whimper. This change unfortunately will not be so imperceptible. "Drosophila melanogaster", "Drosophila" and "DM" are so embedded in so many pieces of software that the consequences of this name change will be annoying scientists for years to come. This includes many applications that are "frozen alive"; databases and pieces of code written by a grad student or postdoc who has since moved on to other interests. The code is still actively used, but there is no one actively maintaining it, and no one to dig into the source code to find all the places were the term "Drosophila" is embedded. The change will also reverberate through other standards. For example, the US National Library of Medicine MeSH system has five different headings and thousands of substance names incorporating the word "Drosophila" (Drosophila, Drosophila proteins, etc.) and a formal process for proposing, vetting and promulgating changes to the MeSH. Change is not going to happen quickly
Others were worried that not renaming the species would destroy the very foundation of nomenclature (this and the previous post are from a mailing list I can't figure out how to link)
Destroying two perfectly valid type species designations just to preserve a single genus-species combination is more than a little disruptive, especially for solely the sake of convenience. More to the point, if people went around claiming that the most well-known species in every genus was its "de facto" type species, this would completely undermine the entire concept of type species fixation - one of the absolute foundations of every Code of Nomenclature, zoological or otherwise.
More concern about databases breaking in this slashdot thread
Is it only in software we care about backwards compatiblity? This new name change will break thousands of studies which now references a fly does not exist. Journalists with only a fleeting aquantaince to biology will be confused about Drosophila melanogaster and its new name which leads to worse science reporting. This seems like gratitious breakage, where if an analysis was made the costs would be found much higher than the benefits.
In the same thread, this comment
Drosophila melanogaster is THE species - and the only species - that scientists have simply decided to coalesce around and study in comprehensive detail. It has been the species for studying recessive and dominant genes. It is the first species to have its genome sequenced. Etc etc etc. Scientists simply decided long ago that they will get an economy of scale by pooling their papers around this species. It's a little bit similar to the old pool of resources and knowledge in the "Windows" name.
Microsoft could change or drop the name of just about any of its products - except "Windows".
Likewise you can change the name of any species - even Homo Sapiens - except Drosophila melanogaster.
it is the ONE species that has to keep its name.
Of course not everyone agreed it was a big deal
This is standard operating procedure for systematics and has been for a century or so. It happens all the time. International codes spell out exactly how it all works. Systematists have agreed long ago that this is the way it should be and scientists take it in stride. These scientific names are created and managed to meet specific needs of working scientists. It should be of no more consequence to nonspecialists than changing "cycles per second" to "Hz" or "carbonic acid" to "carbon dioxide" or changes in IUPAC rules.
If you write a scientific paper, you have a choice: call it Sophophora melanogaster or Drosophila melanogaster. If you call it Drosophila, likely someone will insist on correcting it, but maybe not. Either way it is not going to be a problem and is not going to cause "chaos in the literature" because everyone who knows the species by its scientific name will know about the change. Nobody is going to get confused. Automated searches will get cross-references just like card catalog did.
Here's a blog post with quite a bit of disgruntlement over the renaming, although it's a bit too subtle/long to summarize in a quote
Then there's this comment thread started by the person who originally petitioned the ICZN to keep D. melanogaster named D. melanogaster
Someone who approves of the name change and not the complaints
Many end-users of scientific names overlook, and some even deny, the second meaning [names as reflecting ideas about relationships]. They view names and classifications as the last word on the taxonomy of a group of organisms and cannot accept any further changes. I have heard people saying "taxonomy is just like fashion, it changes all the time, and it is just to satisfy their own egos. Well, I am not going to accept it.". Such statements are based on ignorance.
Someone who fails to realize who posted this question
See there that the International Commission on Zoological Nomenclature discusses the case 3407 to conserve the current usage of the widely used name Drosophila Fallen.
and her response
I know the outcome of my case for the ICZN. This is why the name will be changed. The open question remains whether people will start using the name, of that they, like Aedes aegypti, will ignore the change in the name?
Someone fond of their flies
habits are not change via rational explanations... Nobody will write only S melanogaster and miss all his audience which is looking for "drosophila". Unless somebody find a way to change the filters, searchs and other metrics, I will continue to use "drosophila", and continue call my little flies my "droso"...
Fortunately, scientists, such as this fellow from another comment thread, know how to deal with disappointment
I'm going to sulk back to my dark room and shoot light beams through mantis shrimp eyes until I feel better
Anyway, this is a recurring problem with scientific names because they serve two conflicting purposes: reflecting how we think organisms are related, and letting scientists know what species they are talking about. It's just that usually the thing that gets renamed isn't quite so famous.
So what happened in the long run? As it turns out, a whole lot of nothing. Basically nobody besides a few researchers studying fly classification started referring to Drosophilia melanogaster as sophophora melanogaster. Even the classification folks mostly just call it Drosophila (Sophophora) melanogaster. The ICZN can rule, but it can't really enforce and it looks like inertia has won the day so far.
